Most of my coloring is digital, the outlines hand drawn and scanned - sometimes vectored in Illustrator like this one. I've been trying out some custom brushes in Photoshop to try and get a more painterly feel recently.

Generally I work with a minimum of three layers - linework, fill and background. Then I add a highlight layer and a shadow layer for the subject - which is often helpful if it's set to "multiply".
Try for strong contrasts in your colour - it's often what filters will do to your work anyway.
